Use soft delete for file reference delete method

Description
With #102770 the delete method for a FileReference object has been implemented. This was however performed using a hard delete of the file reference record in the database resulting in possible leftovers of reference index data for the file reference.
The method implementation must be changed to soft delete and it must also consider the update of the reference index.
