I am aware of that but I have no clue how it can be fixed... It could be either a bug in Doxygen or a missing configuration.
I must say it is not my priority at the moment.

Fixed, although now there is a double TYPO3 on the top header http://api.typo3.org/typo3v4/current/html/.
But it isn't too serious since one "TYPO3" is for the project name and the other for the product.
Configuration change:
PROJECT_NAME = TYPO3
