When InstallTool/SettingsCest manipulates the system maintainer settings, and BackendLoginCest afterwards tests for the visibility of admin tools for the logged in user, test run fails. When testing for the admin status of a logged in user, it is the better choice to look for section "System" being visible, which is only visible for admin users, but does not depend on the system maintainer status (or TYPO3_CONTEXT) of the instance.
