Hide $GLOBALS['TBE_MODULES'] from public manipulation.
The former method to change module menu by manipulating the TBE_MODULES should be inhibited.

I'm sorry but I have to downvote this one - there are more than a few extensions and even core extensions which depend on this being possible. It should not be changed unless there is a hard concern for security or consistency (which it doesn't appear there is - at least none so far discovered).
Ideally yes, it should be inaccessible. But for legacy reasons it should be left as-is in TYPO3.

Fully agree: an API for this is wanted exactly as described in parent issue http://forge.typo3.org/issues/47936
