Fluid templateRootPaths (as well as partialRootPaths and the like) can not be overriden using TypoScript once set.

A plugin configuration like this won't take effect as the key 0 has already been set by default.

      0 = {$plugin.tx_myplugin.view.templateRootPath}/Plugins/
    }

    partialRootPaths {
      0 = {$plugin.tx_myplugin.view.partialRootPath}/Plugins/
    }

    layoutRootPaths {
      0 = {$plugin.tx_myplugin.view.layoutRootPath}/Plugins/
    }
  }

Changing the index key to something higher (and unused works).
