TYPO3 4.5.27 or 29
EM->Linkvalidator/Information/Installation status/Files changed:
A difference between the originally installed version and the current one was detected!
Modified files:
classes/class.tx_linkvalidator_processor.php
modfuncreport/class.tx_linkvalidator_modfuncreport.php
These files don't exist and shouldn't be alerting like this I think.

Both files do exist. Can you verify this again?

They do both exists. The problem here is the MD5 hash inside the ext_emconf.php is not up to date. This is not updated in the core for a long time. In later versions of TYPO3 this is removed completly because otherwise you have to update the MD5 hash every release.
