I have a DIR included with INCLUDE_TYPOSCRIPT. (I expect the problem is due to DIR - in my case that boils down to 2-3 files included actually.)
The editor is set to show the included typoscript when editing, thus loading in the files and placing BEGIN/END-markers in the editor. Upon saving one additional newline is added on each save.
Experienced this on master (6.2), but I expect it's the same in previous releases as well.

I already have some work for this pending. But we wanted to have unittests for that part first.
And those tests are only possible when we're able to mock parts of a virtual filesystem (see https://review.typo3.org/29011 which is still under review so far).
