We have in LocalConfiguration.php the next settings:

[BE][fileCreateMask] = 0660
[BE][folderCreateMask] = 2770
[BE][createGroup] = 'www-data'

If PackageStates.php file is deleted, when Typo3 recreates it again, the permissions for this file are not setup properly as defined in LocalConfiguration.php file.

Suggestion:

Add the next line:
\TYPO3\CMS\Core\Utility\GeneralUtility::fixPermissions($this->packageStatesPathAndFilename);

after: parent::sortAndSavePackageStates();

in sortAndSavePackageStates() function.
