Once I've checked the "deactivate" checkbox, the template is gone as far as web>template is concerned. I need web>list to get it back.
Web>template should, if no template is found, list all deactived templates with the option to reactivate them.
If there are templates this is not so much of a problem, but still a UI to see and active them would be nice.

Yes it is. You can still deactivate a template: Go to "Info/Modify", click on "Edit whole Template Record" and deactivate it.
After that the template is no longer shown in the Template Modules and there is no way to activate it again in the Template Modules.

Solved in the TYPO3 7.6 and the current master. And it won't be fixed for older version anymore.
